The answer is simple, if you don't want focus prevention, disable it. As
stated so many times on this list, ficus prevention relies on the
application to update its NET_WM_USER_TIME property.

Ppl complain when it's there and others complain when it's not. We have
to set defaults. The rest is up to the user to adjust the settings.

BTW, I think that the run box taking focus when appearing is the correct
behaviour. I'd expect the ru ndialog to get focus when invoked,
otherwise, I'd just fire up terminal abnd run the command from there.
