I am also having this problem. I upgraded a couple of days ago from
4.0.5 to 4.2 RC1. The problem started at that time. I have been running
gkrellm for years. When I start Xfce, gkrellm is missing the bottom 3/4
inch or so. As soon as I mouse over the app, the bottom appears.

However, I have gkrellm configured to add extra stuff when I press the
'magic' button in the filesystem krell which expands it to show mounted
filesystems. When I press this button (after first doing the rollover
trick) it expands, but the bottom of the window does not drop like it is
supposed to, so it again becomes chopped. If I open the configuration
dialog, it will finally expand to the full size.

Gkrellm is 2.1.13 (gtk+2 version). I am running XFree 4.4.0 so it's not
related to any of the new extensions in X.org. I have attached two small
screenshots showing the appearance at startup and after the mouse over.

Also, I do get an assertion failure when starting gkrellm (not sure if
it's related, but it looks like it might be):

(gkrellm:18092): Gdk-CRITICAL **: file gdkimage-x11.c: line 686
(gdk_image_get_pixel): assertion `y >= 0 && y < image->height' failed
