I'm not sure there is  much I can do about it, at least at the WM level.
For applications already running, focus prevention requires
NET_WM_USER_TIME to be set/updated by the application.

It's possible that Thunar may not update its NET_WM_USER_TIME on dbus
activation, which would explain why it doesn't get focus.

For newly created windows, focus prevention relies on startup
notification to determine when the user actually triggerd the
application. It's possible that update-manager doesn't use startup
notification mechanisms.
