look at .xfce4/xfce4rc. You'll need to edit it when the panel is not running
because the panel overwrites the file when it saves it's settings when it shuts
down.

Panel Properties -> Popup Position -> Top.
It's a single setting for all popups. It'd be easier to set it with the
preferences dialog than to edit the XML.

You'll have to do this manually. Editing with vim would probably your best bet
with this.
