Keyboard/Application shortcuts not working

Is xfce4-settings-helper running? It's the one responsible for user
custom command shortcuts.

If it is not running, run it from a terminal and see if it fixes your
issues. In case it case you can add it to xfce4-session-settings >
application autostart.

Otherwise, I suggest to start off with an empty session. Drop or
rename ~/.cache/sessions.
