I'm not sure about what's causing *your* issue but the terminal flashing 
once started happening to me and I fixed it by running it with 
XLIB_SKIP_ARGB_VISUALS enabled.

Try "XLIB_SKIP_ARGB_VISUALS=1 Terminal" (sans quotes) in the Run Program 
dialog box.
