It makes me think of something... Is there any transient relationship
between the windows? ie, is the other dialog transient for the window or
transient for the group of windows (ie transient_for is set to root)?
If so, xfwm4 will always place transients above their parent, or
transient for group above the windows of the same group.
That could explain why the window can get covered by another dialog
spawned from the same application window...
