No, you're just not running xfdesktop. Ubuntu sets the root pixmap to
that brown, Xfdesktop draws over the root window. You ran nautilus,
thus killing xfdesktop, back to your brown, even though nautilus is
dead.

Run xfdesktop, logout, and save your session. Log back in, you should be fine.
