Sounds like you just have stale entries in your xorg.conf file pointing
to font directories that got removed (or moved) during your upgrade.
It's a pretty harmless error, though if the fonts were moved, they
aren't available to the core X font routines anymore. They're probably
still available for apps that use client-side fontconfig fonts (like
anything that uses gtk2 or qt).
