Is there a way that you can split the xfwm4 shortcuts' *config* out of
xfwm4 and into the shortcut editor?
Just moving the tab for keyboard shortcuts would help though syncing
them to know about each others' shortcuts would be nice.
I suppose depending on xfce-mcs-plugins is what you're trying to avoid.

Alternately if you don't want to bloat xfwm4 perhaps the shortcut editor
could be bloated to read the xfwm4 keyboard config and avoid those
shortcuts which are already taken.

If not would it be possible to have some more help text in both plugins
suggesting that the other exists?

It just seems like these modules are going to conflict and cause pain
for users at the moment.

(for others late to the party my original bug was
http://bugzilla.xfce.org/show_bug.cgi?id=1705 )
