Assigning Shortcuts to Windows Key

I beg to differ. xmodmap, fvwm2 and xkeycaps certainly treat them like
modifiers.  Why do you think they aren't? Or in what are they not?

Those aren't modifiers! You can't just use them along with another key
(just like one does with Shift, Meta, etc.)

You can bind commands to the keys, though. Just get the name of the key
(that might depend on you xmodmap config) and use that name in the
keythemerc of your choice.
