I'm don't know why the script does it, but I agree with it. For me,
stuff installed through the system's package management (dpkg, rpm, ...)
should get into /usr/, stuff installed/compiled should go into
/opt/stuff-name/ or at least /usr/local/.
This way you know e.g. what to backup, when copying a system.
