How can I keep the mousepad's line number open?

While I don't use Mousepad for code editing (there are much better
alternatives), I do know that Mousepad stores its settings in
~/.config/Mousepad/mousepadrc . 

Maybe you could start by checking the directory/file permissions of the
path above.
