Xfce 4.8 + Thunar 1.2.3: opening documents

You need to change the default app for .lyx files.
(note: I don't even know what that program is)

Supposing that there are different desktop files for lyx and lyx-devel, find the one for lyx (let's assume it's called lyx.desktop) and add it as the default with (needs xdg-utils):
xdg-mime default lyx.desktop application/x-lyx

Or if you use a system with alternatives set for lyx files you may alter the default system-wide using the alternatives system.
