Unfortunately, there really is no "standard" as you put it. If the
author of a particular module feels that a change needs to be made that
makes migrating settings prohibitive, then that's what happens. A few
people have talked about writing a script to migrate panel settings, but
no one's come up with anything. It's probably mostly doable, at least
for configuration from the plugins shipped with the panel, but someone
has to sit down and do it.
BTW, I'm a bit confused that your desktop settings didn't stick around.
I didn't change how they were stored between 4.2 and 4.4. At least I
don't think I did... it's been a year and a half, and I tend to forget
things.
