Gnome can (and in this case probably does) set the xkb layout
indipendently from xorg.conf and can be set for each user, that's why it
works there, I think.
For the setxkb problem, it is the first time I see it, but if I read
correctly, ru(winkeys) is the variant, so you can try using the command
setxkbmap -layout 'gb,ru' -variant ',winkeys' -option \
"grp:ctrl_shift_toggle"
For the record, here is the command I used, and worked perfectly:
setxkbmap -rules xorg -model pc105 -layout "us,el" -variant \
"intl,extended" -option "grp:alt_shift_toggle,grp_led:scroll"
