Control of Meta Keys

Any good links to control meta keys.  I am working on an application where I have to be very restrictive in their use, for example not allowing virtual terminal via Alt + f# and alt + tab, etc....

I tried to clear out mod1 and mod4 with xmodmap, but this does not seem to work.  Any ideas?
