hunt down the .desktop files that correspond to those applications and
remove them physically from the disc. The menu uses the .desktop files
to generate the module
the alternative is to create a custom menu yourself and disable the
`system` menu (4.0.6+ if I'm correct) alltogether, in which case you
will have to add every application yourself to the menu.
