Actually I know no plugin apart from whiskermenu that does this.

If you add e.g. the panel-internal applications menu plugin, you'll see it
sticks to its order of things.

I also doubt if this is really always more intuitive for everyone.
The other perspective is: the menu always looks the same, no matter where the
panel is, so you'll still find things where you expect them.

In any case, it sounds like a lot of code to add for very little gain and it's
not like we have lots of people writing (or more importantly: maintaining)
code.
