While I was able to remove the items for closed windows and preventing the
aforementioned crash, the GtkMenu holding those items would not resize - no
matter what method I tried.

So I resorted to plan b, which means closing the menu on middle-click. This
way, windows are closed successfully and there are no crashes. Unfortunately
this doesn't cover your use case, so feel free to leave the report open.
I'm currently pessimistic I'll be able to completely fix this though...
