Run autogen.sh (or configure) with

env \
  CFLAGS="$CFLAGS -I/usr/local/include" \
  LDFLAGS="$LDFLAGS -L/usr/local/lib" \
  autogen.sh [parameter....]

for now. I'm going to look into this later.
