I was thinking along similar lines: to store desktop-related settings
and positions in ~/Desktop, but I hadn't thought of the .directory file.
 Is this such a good idea?  I imagine it could get quite large, since
you'd need at least four bits of information per icon: name, screen
number, xpos, ypos.  But does size really matter (heh) in this case?

Also, I'm not sure I like the fact that the desktop settings (backdrop
picture, etc.) are in a rather non-discoverable place, though I suppose
it doesn't matter for the 'average' user, since they won't care.

I'm a big fan of exposing a D-BUS interface.  Lots of fun things you can
do with that.

I dunno.  Will ruminate later.  Must get back to cleaning apartment.
